tweeter pods AND 3-ways?
This is the first time i have ever messed with audio, I had to buy aftermarket speakers because the seller kept what he had in the car.
I bought some 3 way door speakers, but did not realize that in order to use my power mirrors, I would need the oem tweeter pods hooked up.
Would it sound really terrible having the 3-way and the extra tweeter pod all hooked up? I am accustomed to stock speaker sound.
I am on a tight budget, so what am am using is a Kenwood head unit that was in the car, Kenwood KFC-1664S 3-way 6.5 speakers that I found cheap on amazon, and used Kenwood KFC-6993ps 5-way 6x9's

You will have to clarify why you can't use the mirrors unless the tweeters are hooked up. Other than the harness, they have nothing in common.
It is because the tweeter connections and the power mirror connections are in the same harness? If so, just unsolder a connection to the tweeter to disconnect it.Only need to do one and just cap it off.
As for sounding weird, it's hard to say. Depends on the efficiency of the tweeter and the tonal quality. Stock equipment is usually more efficient so it may play louder than the Kenwoods and sound weird. Or it may have a completely different tonal quality and sound weird. Or it may compliment the sound and work great. Only way to know is hook it up and try it. One thing you will have to be careful of is the impedance of the speakers and how you wire it.

If you pull the tweeter pods you will see the factory wire goes down behind doorpanel which you can unplug pretty easily. Also they are tied to the factory 6 1/2 in door so if the factory wire is being used on aftermarket 3 ways you have they will be working as they would from factory.
