One other quick question is how are the seats in terms of comfort compared to the aftermarket seats that you can buy. I am primarily looking for comfort in this area and if there is not atleast a decent improvement in comfort I will not bother purchasing new seats. Still looking for recommendations, thanks for the help so far.

There was a DIY in the interior mods section for installing Acura Integra seats, which are a lot more comfortable than the stock 6th gen seats. I'm not sure about 7th gen though.
As for stereo system, I love my Clarion DXZ-655MP head unit. Has iPod control/charge, aux input, satellite radio capability, and a very sexy display which you can customize to the color of your liking. Even the lighting for the buttons changes! Looks nice if you're going for a certain color theme for your interior. If you want bass, get an amp and a pair of 10" subs in a sealed or ported box depending on the type of music you like. MTX and Infinity make some good subs. Infinity also makes great factory replacement speakers if you're not happy with the ones in your car.
As stated above, try to find a Civic Si if you can, they have the best engine/suspension/brakes. An adjustable coilover suspension system (ground control with Koni adjustables, see the DIY section) and some upper strut bars and a rear sway bar would give you amazing handling with the added benefit of being able to change the ride height of your car from pretty much stock to slammed and everything in between. Don't forget a camber kit if you go that route.

go in electronics on craigslist in ur area i picked up 2 jl 10w3`s in a box for 100 bucks i also went to walmart hahahahha and got a 1200 watt 2 channel sony explod amp half off for 100+tax and i bought 2000 watt wiring for 25+ tax from a local audio shop so everything after install was 275,but if you go on ebay they sell kicker cvr 12s in pairs for 150 shipped then all u need is a kicker 400.1 amp which is 120 and up a box, and a headunit id go with a pioneer no cheap jensen or dual crap(ull have to bridge the amp if u cant do it find someone who can).ill be surprised if you spend more than 450 total.as for the speakers id say infinity kappas or alpine type s.I DONT HAVE A COMP SO ULL HAVE TO EMAIL ME ITLL GO 2 MY PHONE
p.s.my headunit was 150 and my gayass lighting audio 6x9s and the 4s in the front were a total of 75 bux but there just temps im buying infinity kappas wen i get another job
