Default HELP! 1997 Civic Si Motor Swap

Hey All, Thx in advance for any advice. So I have a 1997 Honda civic si with a d16y8 motor. The check engine light started blinking and It started smoking, missing, and burning fuel really bad one bad. So I got new plugs and wires and ran some sea foam thru it with no change in symptoms. So next I did a compression test and found out there was only 90psi in the 4th cylinder. So I find a d16y8 a guy I new had out of a '99 civic. I heard it run before I got it sounded good no smoke seemed like it was going to be an easy swap. Then I get it to my garage and notice the plugs on the intake manifold were a bit different. Im guessing because the motor was from an automatic and my car was standard. So I put my intake manifold on the good motor. Cleaned everything with intake cleaner while it was apart. Put my fly wheel clutch and tranny on the motor and put the motor in. Got everything hooked up and fired it up. Fuel sprayed everywhere as i forgot to tighten the hose from the fuel filter to the fuel rail. So i tightened it up and fired the car up again. Started up no prob. Noticed it was smoking a white smoke and i was getting a strong smell of fuel. I wheel it out to the driveway because it is smoking out my garage and i seen it was spiting a fluid out my exhaust. Looking like gas but it was kind of oily so im not sure if it smelled like gas because of the fumes or what. Anyway I got fed up and left it for a day and the put a code reader on it and got codes p0303(cylinder 3 misfire),p0113(air temp. sensor 1 circuit high input), p0135 o2 heater circuit, p0301 cylinder 1 misfire, p0302 cylinder 2 misfire, and p1399 misfire in any cylinder. I then erased the codes and retested and got p0301, p0135, and p1399. ANd i dont really know where to go from here. I had two different fuel rails and injectors in with no change as well. ANyone have any ideas?? THx

Check compression on the new engine.

Disconnect injector 1 and see if the smoking stops. This sounds like an injector stuck open but since you changed the injectors it may be that the ECU is over-driving the injector. Try the same thing with the other injectors one at a time. Note that if you have crap in the converter and exhaust pipes it can take a long time for the smoke to clear even when the engine is OK.

The interface between the intake and head is a little different after 1998. There are extra air holes leading to the injectors in the later model. i think you can put an early manifold on a late head but it may be the other way.

Automatic EX (Canadian Si) has 3 wire IACV, manual has two wire. Other than that they are the same.

YA i was planning on checking the compression tomorrow when I go to mess around with the car. By the first injector wire you mean the one closest to the driverside? Would a stuck injector throw a misfire code? I did spray the intake pretty heavily with intake cleaner do you think the smoke is from the dried up intake cleaner burning up? Seems weird to me that the engine worked fine before i put it in and now its misfiring dont you think? Could it be my ecu? Should i try the ecu from the new motor or is because it was an automatic that will not work? Sorry for all the questions.

Cylinder 1 is closest to the timing belt, cylinder 4 is closest to the distributor.

You can't swap a 1996-1997 ECU with one from 1998-2000, plugs are different.

Make sure your IAT is plugged into the right wire and not swapped with the purge solenoid.
