I have similar probs with my '00 civic lx 1.6L.... 275K on the ody. Mine is still running fairly decent..at least at the moment. I got codes P1399...P0300,P0301, and P0302 which are random misses and #1 and #2 cylinder misfires.
I know those are high miles so i pretty much expect anything but trying to wring every bit of life out of this car before having to buy another one or get a lower mileage motor.
I got new wires which i will ohm out anyway tomorrow. New cap,rotor,plugs and distributor. injectors are new also ...they all ohm out at 12.5. The CEL is currently on and will blink when at low rpm but once i take off from a stop or on initial start up when the car is cool and the revs are still up due to not being at operating temp the light will not blink...but will still be on. As soon as its up to operating temp a short time later the CEL will blink until the revs are increased. Will do compression test tomorrow and see what readings i get. Any thing else i should check?

Misfiring at idle speed could mean the valves are too tight.

if thats the case it would make sense because i do not ever remember adjusting them. So i guess i will add that to the lists of "do checks".

here is an update.....not too long ago i was listening to my car idle with the hood up and heard a slight rattle...i got out my auto stethoscope i purchase from ol harby freight. I put it on the ignition cap and noticed it was coming from there. I took the cap off and found my screw that holds the rotor on the distributor shaft was loose allowing rotor slop....i was sure i had it on tight so i re-tightened it ensuring it was snug and wiggled the rotor to make sure there was no slop. Just today for giggles i listened again to the rotor cap and heard a slight rattle...i take the cap off and the SOB is loose again. This time i put thread locker on it (blue type)...tightened it and let it sit to let the locker cure up. I never had that prob before with the old distributor.
Anyway as far as the compression test (no oil in cylinders)
#1_____180psi #2_____60psi #3______150psi #4______185psi i went back to #2 and squirted a lil oil in it and it only came up to 70psi. Did not oil 1,3,&4 will get back to those later but #2 definitely seems to be a big prob. I haven't done the valve adjustment yet and not sure if it would help#2 but will do it anyway since it hasn't been done since i have had the vehicle.

Default Update

Pulled the head and had a valve job done.....had a burned valve on #2 cylinder. Reinstalled the head and it hasnt run this great in a loooonng time! Codes are no longer flashing. I so damn happy to have my Honda back on the road....didnt appreciate it as much til it was down and i had to drive my gas guzzling 1990 firebird with the gutless 3100 in it.

P.S. Still keeping an eye on my rotor screw that kept loosening though...so far so good.
