Default Automatic Transmission Swap

Hello people, first post here and I'm such a newbie... anyway here's the story, my mom gave me her Honda Civic Hatchback96 last summer and it was all good. Then for some reasons, about 2-3 months, it started giving some kicks when the car was shifting from the 1st to the 2nd gear. Then came the winter and it was all fine, until about 2 weeks ago...It was very hotoutside and the car kept giving some huge kicks when it was shifting from the 1st to 2nd and down shifting from 2nd to 1st and the car wasnt even moving when I was on Drive (D4)... anyway Honda told me it was the transmission and it was pretty obvious. I know a guy who was able to change it so we bought a used transmission and he installed it. On the new transmission, the 1st and 2nd are perfect but when the car shifts from the 2nd to the 3rd and the 3rd to the 4th gear, I can feel a small kick and the rev will raise of 200 to 400rpm and then the transmission will change the gear. Do you guys think the problem is the new transmission or do we have to reprogram the ECU when you change the tranny?... anyway, if you dont have enough information I can try to give some more!!
