Default shaking in acceleration

i have a 91 civic with an ls/vtec swap in it and when i start off it shakes a lil bit and when i go into 2nd gear it shakes the whole front end on the car until u get up to 5th and start riding. its drives perfect when u let off the gas and coast or push in the clutch, but when u give it gas it starts shaking again. had same motor in my last hatch with no problems,but this new hatch has this shaking prob.what could be my problem?? bushings,tranny,or warped flywheel??????please help. just installed new tie rod ends,clutch and front end alignment. goint to replace the main bearings on the spyder gear in the tranny in hopes that this could be my prob. any suggestions would be helpful
