I'm considering swapping my Automatic Trans with a Manual and I was wondering where the best place to get parts are. I have a 95 (5th gen) Civic EX, engine D16Z6.

Personally, I say find 90% of the parts privately. You'll have to go to the dealership for a few things (some of the bolts that won't transfer to the new transmisison), but transmission swaps are already expensive enough as it is ($1500+ depending on where you find the parts and what parts [flywheel, clutch kit, etc] you get).... I can't imagine what it would cost going through a dealership for everything.
