Default Whats the difference?

I am swaping out my d16y8 motor from my 00 ex5speedbecause of bottom end noise from a smashed rod bearing. i found a 99 civic ex automatic d16y8 and bought it.when i took the motor out of my car and set it next to the new one there is one slight difference. on the back of the motor there is a tube, sorry for the lack of explanation of this "tube" but the one on my previous m/t motor just comes up and branches of into more tubes, i think its two? i dont know, its at the shop right now, and on the automatic motor it comes up and branches into one more tubes, i think three? theres just an extra tube coming off of the auto motor. what is this?do i need it, can i still run the motor in my car? i thought there were no differences between the a/t motor and m/t motor.
