If you were to pull the clutch lever back, pressing the piston into the slave cylinder more, the throwout bearing would move away from touching the clutch cover so it would stop turning. Then if the noise continues, you know it's inside the transmission.

Make sure the transmission has enough fluid. Manual transmissions are filled with oil or Honda's manual transmission fluid. There is no dipstick, you need to unscrew the plug to check.
