Exclamation 1998 honda civic ex automatic I NEED HELP

im a owner of a automatic 1998 honda civic. it has 90k miles. i bought it when it ran but neeed body work. i took the motor out and fixed everything. after i installed the motor i noticed that the check engine light is on. i took the car out for a spin, it did not feel right at all. It feels like the tranny shifts hard, and the car studders some times. i went to shucks and got the code reader. it gave me codes, P0325, P0700, P0720. i replaces the knock sensor (p0325). and reset the computer. then the light came back on and it gave me the same codes! including the knock. so what are your thaughts on this? any help will be much appreciative! Also the D4 light on the dash is blinking.

What did you fixed when you remove the engine? The body or the engine? You have to double check that all the sensors are hooked properly and make sure that the engine harness was not damaged during the removal/installation process.

Did you forget to reconnect the transmission countershaft speed sensor? Might you have damaged the wires for the knock sensor?

Some of those sensors may have the same type of plugs for different things, thus it would be possible to plug the wires into the wrong place.
