Default 99 civic Ex, Studder when speeding up! Why?

My 99 Civic lately has been studdering when I am speeding up. It will go away at a higher RPM, but between 25-35 rpms the car will studder and back fire!! I have replaced the plugs, wires and cap. This summer put a new exhaust and cat bypass on. But this has just started to happen. Also when the car is cold it will run fine. Any suggestions!
