Engine Swap Done, Engine runs SOMETIMES...HELP!

ok, finally finished the engine swap. b16b into 98 civic cx. a little background. engine has: skunk2 intake manifold, tb, valves springs retainers. msd pro billit dist, wires, blaster coil and ignition controler among many other things. my problems is....some times it just wont start. it will crank and crank and crank but wont start. now if i get out and spray a little starting fluid in the line going from the valve cover to intake, put the hose back on, then get in and try to start it, it will fire right up. so im guessing its a inital fuel delivery problem but i just have no idea where to start to try to fix this. its just confusing because sometime it will start right up. oh...and i do have a fuel pressure guage that reads right at 44 psi. thanks for the help guys
