Default HELP!!! 2001 Civic EX won't start from time to time

My dad's civic have some strange problem. He replaced the battery few days ago because of the car die on him, and he can start/restart the car as long as he doesn't set the alarm. Once he push the remote to set the factory alarm, the car just won't start. He needed to pop the hood, disconnect and reconnect the battery terminal, then the car can start again from time to time. He told me that he have someone checked on the alternator, and it works fine...and I am not too sure what's happen. Can someone give me some kind of suggestion?
