The car came with an aftermarket (pioneer) radio.
I want to get the stock honda keyless entry.

Do I have to get a Stock Honda anti thieft radio, or are all the stock Honda radios for that year anti thieft?

not for a 99-00 the radio/ keyless entry are seperate

 

As mentioned by Addiction, the keyless entry control module for the 99 Civic is located behind the driver's kick panel rather than incorporated into the stock radio.
