Ruff idle and hesitation

Default Ruff idle and hesitation

Alright here's the scoop. I have a 2000 civic ex and I am currently having a couple of problems. I was on my way home from work and the check engine light kicked on. Normally I wouldn't think to much of it, but today the engine started acting up. At idle the engine revs up to about 1500 rpm's and sits there and bounces up and down a little or it bounces from just under 1k rpms to 2k. When standing outside the car you hear a chugging sound from the exhaust. While driving the engine performs fine when above 3k, but it gets pretty ruff anywhere below. It almost seems like its missing, its a noticable jerk and you really notice it when you shift. I am not sure what to do. To top it off it seems like it goes through a minute or two that its fine but then it gets all crappy again. Bad Sensor? Wires? Plugs?
