Total Honda newb here with issues (car, not mental)

Well, I've been all about some Nissans for quite awhile now but a couple of days ago I ended up with a 2000 Civic EX sedan (manual) from a generous relative. Actually it belonged to my great uncle's grandson who moved to Germany so he sold his grandpa the car pretty cheap. Anyway he pulled in the yard and everything looked stock and THEN he reved the engine up. Probably one of the loudest exhausts I've ever heard. I totally hate it. haha (I'd really like to know where to get a silencer for it instead of hacking the pipe off) So instantly I thought great this car belonged to some lame little ricer. I got the car inspected and didn't expect it to pass, but it did. I noticed the mechanics spending a lot of time looking under the hood though. When I got home I popped it out of curiosity and found that someone had installed an AEM cai and DC Sports ceramic headers. That's cool and everything but there is a problem while driving it. Once you get going at times it will start doing what could best be described as skipping or jumping. Also does it at times during acceleration after taking off from a stand still. And NO it is not my driving. lol When it does it on the open road, if you downshift, then shift back up it goes away for awhile. Anyone have a possible diagnosis? ALSO, after all the engine or transmission or whatever it is work is done, I'm thinking about going Ferio on it. Which wheels would be best, in the opinion of long time Civic owners, some oem Si wheels or something else, possibly Buddy Club SF in matte black? Oh, the color of my car is clover green pearl or something like that. Wheels and stuff will come later, I just want it to be in prestine running condition right now though.

Sounds like a burnt clutch or flywheel.

Yeah he told us that his grandson "drove the hell out of it". Think the cost will be terrible to fix it?

Well if you have a good mechanic friend I'd have them take a look at it make sure that's what the problem is and if so, pick up an aftermarket clutch(it'll cost about 250) a flywheel will be another 200ish, then plus install if you have it done.

Someone just told me it might have something to do with spark plugs or plug wires since it didn't do it ALL of the time.

so, you can put oxy sensors in those headers?
has there been a CEL on?

No CEL on. I'm gonna grab some new plugs and wires to see if that cures the problem. If not, no harm can be done by putting better plugs and wires in either way. :)

Could this jumping stuff be caused by my coilovers?
