Will a motor from an automatic transmission fit onto a 5-speed tranny? what has to be done to make it work?

Yes, and nothing... as long as it's the same series motor.

Motors are pretty much the same regardless of transmission up until you get to the flywheel. The auto trans have smaller flywheels.
