Check engine light has been on for a few years - even with the original motor. Had a tech guy at Toyota look at it (borthers friends' dad) when it first cam on and they said it could be a pinhole leak in one of the fuel lines (??) - something that would take forever to find and not something to worry about. Diagnostic test showed it was throwing the 'need a new gas cap' code and replaced that. Then replaced the Evap Canister on the old motor. The light still didnt come off. Whne I disconnect the battery to get e-checked, it ends up coming back onn 100 miles later. The sputtering just started with the swapped motor tho. Check engine light came back.

Is your Distributor night and tight? If its managed to shake itself loose a bit, it might be moving and creating the "miss" that you're hearing.
Like the others mentioned, it's never a bad idea to change out your plugs and wires, maybe even slap a new dizzy cap and rotor in. These are things that can be done for fairly cheap, in an hour or less and will help ensure the longevity of your motor.
