'03 Honda Civic Engine Knocking

You can hear it knock when you first turn the engine on, as you rev the engine it knocks louder and more frequently. It is still drivable, we drove it to the store earlier today. Around 2k-4krmp it knocks really bad, we are already aware out tranny is going out (might be going out slipping, what have you) it hits about 45 and doesn't want to shift to the next gear, lags a bit than shifts. It's an automatic 03 Honda civic LX, 107k miles. Had the engine board out back in novemeber/early december. It seized and didn't want to start.
What is this? We are both kinda car stupid and wanted some opinions before we went and wasted hundreds of dollars for no reason. ;[
