doing a swap on a 97 dx, and just bought a 99 ex motor. is there any wiring i have to do in order for everything to work right? thnx for the info.

If you want vtec to work you need the ecu for the y8 and you need to wire up the vtec.

its wierd, because there is three plugs on the harness from the 99, but they dont plug into the ecu.

are you sure the both ECU and harness are OBD2B?(99-00)
OBD2A(96-98) wont work with OBD2B

I see you have a OBD2b harness(99), i suppose you have a OBD2a(96-98) ECU, what you can do is simply buy a OBD2B to OBD2a harness adapter. I dont think you will pass emmission inspection with this jumper wire harness.
OR
just get a OBD2B (99-00) ECU

i have both harnesses, both ecu's, but there is only 2 plugs on the obd2b harness that go into the obd2b ecu. is that normal?
