Default No brake light

Running lights on, brake lights do not work at all, even the one in the window.

Not fuse, not pedal switch, not bulbs. What is left?

Is fuse 52 under the hood blown? Do you have battery voltage at the WHT/GRN wire of the brake pedal switch?

Default well

by testing for voltage and the process of elimination I have narrowed it down to either a break in the wire between the pedal switch and the split for the 5 different brake lights or a problem with what the wiring diagram refers to as "Junction Connector 3442(right kick panel)"

anyone know exactly where that connector is and what it looks like. Maybe a picture if its convienent?

Edit: I see you've checked some more. So my one useful suggestion would pertain to a hatchback:

On a hatchback model, the wires going to the lights on the hatch can break where they flex every time the hatch is opened.

not a hatchback. That will be handy to know for when it does fail on my other civic(which I'm sure it will)

The connector is C442. G601 is also of interest. The three diagrams below should help with further troubleshooting.

do your blinkers and hazards work? I know one time I was messing with my radio, forgot to hook the hazards back up and no brake lights, blinkers, or hazard lights worked.

Yeah, you can find those diagrams and others in the two electrical chapters of the 96-00 manual.
