As initial troubleshooting, have you checked whether the transmission fluid level may be low or old?

The forum transmission gurus will likely have some good suggestions, but my recommendation would be that you start by draining the MT fluid and replacing it with Honda MT fluid. You might see an improvement.

what tranny do you have? how many miles on the tranny? could just be your synchros are starting to go... though there should be dual synchros through second (unless its a type r trans), which is why third is usually the first one to go (first gear with a single synchro).

sorry to thread jack, but my car sometimes grinds going into 3rd gear in the high RPMs. Do you think i'm doing something wrong (i've only been driving a stick for 2 months now, but to my knowledge i'm doing everything right) or the synchros possibly going out? I recently replaced the transmission fluid. I used High Mileage Mobil1 Synthetic 10w-30. The engine is a D16Z6.
Also, it will grind going from neutral to reverse (at a complete stop of course) if i try to do it as soon as I push in the clutch. If I wait 1 second after I push in the clutch it doesn't grind.

Well you really shouldnt be using 10-30 synthetic oil in your trans it should be honda manual transmission fluid go to honda and use that. As for your problem it could be the clutch not fully disengaging check the hydraulic fluid in the reservoir and bleed it other than that it could be synchros , bad clutch , pressure plate etc.
