Like splat was getting at, it depends on your level of experience. To swap the transmission, you have to pull the engine. If that doesn't concern you, you should be able to handle it without a problem. The swap itself isn't too hard, but it's fairly labor-intensive. Well, that and reaching up behind the dash to take the old pedal assembly out and put the new ones in sucks.
Personally, I'd keep if simply because it's a 99 and it's an ex. I'm guessing it's fairly well-equipped, being an ex and all, and the 99/00's are sexy even in stock form (I think the 99/00 front bumper looks better than the 96-98, and you have the 50/50 tails on your car from the factory). Lower it, throw some 15's or 16's on it, put a front lip and a different grille on it, and you're looking at a pretty good-looking car.

Thnx yo but first i have a friend that has done it to his coupe and hatch and it came out good but i just want it to know if it was worth it. And i have some 16's Rota Subzero and a typeR lip on some drop zone lowering springs for now all it needs its a std conversion and im good.

i swapped mine from auto to manual and i never had to remove my engine.........
parts you need:
any 96-00 civic (execpt the si)
std trans
fly wheel
flywheel bolts
starter
clutch kit
shift linkages (all the bolts with it)
shifter
clutch pedal assembly
std brake pedal
clutch resivoir and master cylinder
clutch hydrolic line that goes from pedal to trans
std trans mount (i suggest buying the aftermarket auto to manual conversion mount so ur engine dont sit a little side ways)

In your case unless you are very mechanically inclined I would say that it would not be economically feasible to do it. However if you are really attached to your car go for it. I've done a lot of things to my car without the proper training or knowledge to do so, but in the end it all worked out and I felt way more satisfied knowing that I did it, and then from that point on had the knowledge to be able to do it again.
