if you listen to burnt cd's or any cd with a decent bitrate(128 or higher) you will notice how much the auxilary(sp?) input sucks with the ipod or anything else. I wish it sounded good, but the sound difference is like cd from radio.
and you can always change your ipod settings to allow the maximum volume level.

You will only notice a difference when comparing audio cds to .mp3 or .wma files such as on an mp3 player. Most of the time a data cd will have the same quality of sound as the mp3 player, unless you are using a higher bitrate for the data cd, such as anything over 300kbps

I'm using the Aux port, with a "headphone" style cable.
I don't mean to state the obvious, but you're adjusting the volume all the way up on your ipod first right? Then use the HU for the volume adjustment. Try a new cable for sure.
