Not neccessarily as the alternator should recharge the battery when car is on. I do not however recommend listening to the radio with the car off as you will find yourself where ever you are at with no juicee. And I doubt the radio has pre-outs. Some one will chime in and confirm or deny.
A capacitor(1 farad-1.5 farad) will help the battery out though. It sits between the battery and the amp in the trunk. It stores power so the available power to the amp is close to constant.

Well you can program a remote to do anything if it can do it. But the problem is that the stock radio (which I have also yet to see) needs to be 'remote-ready' meaning it has to have IR (or infra red ports) in order to recieve information that the remote is sedning to the Head Unit. BUT, stock Honda radios do not use remote controls.
