The check engine light comes on when one of the various sensors in the car detects a problem. You can drive to auto zone or advance auto parts, or whatever auto parts store is in your area, and they will check the code, which will tell you what is wrong with the car.

My first guess would be that something was not done properly when the swap was done. Does the car have the computer for the Integra LS engine in it?

Get the code scanned first, look up the code, and it will tell you what is causing the light to come on.

If the ECU is OBDI, then AutoZone probably won't be able to pull the code(s) with a scan tool. Try the jumper wire method described in the CEL link in my signature.

The stock 98 engine would use OBDII. Your engine would be the same unless it was converted to OBDI during the swap.
