Default CEL after cylinder head replacement

Ok, here is the story. I replaced the cylinder head because of a blown head gasket. In addition, I replaced the following:

Reservoir cap
Radiator cap
thermostat
new coolant
Oil and filter
Adjust the valves

I ran the car for nearly 2 hours filling and burping the air from the system. The temp gauge never went over half. The check engine light is on and the car now runs rough. What are your thoughts? Im guessing I need to run the code. Can an auto parts house runt the code on this or do I need to go to a mechanic?

Get the Cel code first, it should lead you directly to what is causing your problem.
