The Si transmission because it's geared shorter, so it will have better acceleration.
If you really wanna be technical, have him get both transmissions. Put the LS's 5th gear in the b16 tranny and the cruising rpm's won't be through the roof, but he'll still have good acceleration in the lower gears.
*edit: also, why doesn't he change over to a hydro clutch?

I have to disagree. My buddy had a rex with a b20 and a b16 cable trans, and the gearing was way too short for the torquey b20. an ls trans will utilize the wide powerband of the b20, and get better mileage as a bonus
