95 Civic Strange Hesitation

The 95 Civic in question has a serious misfire that occurs mostly part throttle while accelerating through gears. The vehicle idles fine, and if you full throttle, it "sometimes" goes away, but not always. It has a new distributor cap, rotor, spark plugs, wires, ignition coil,and the usual routine items (air filter, oil, oil filter.) The problem seemed to go away a few days ago when I ran it full throttle on the highway for an extended period, but returned as soon as the engine was let cool. Any ideas as to what could be causing my problem? Anyone who's had a similar problem and can offer some advice would be greatly appreciated.

any suggestions? the motor is the stock d16, bone stock.

Mine has a 'flat-spot' in the 2300-2800 rpm range - seems to surge a bit in there no matter what gear. Of course, I just had the head redone, so I might be able to adjust some of that out.

Let me know what you find out - mine seems to have a surging issue when the ECU is happy with no CEL when just cruising (not accelerating or decelerating).

Which brings up another thing I forgot to mention. there is no check engine light on at all, and the timing is set to stock (it did not improve by retarding/advancing at all.) I'll be sure to update you if and when I get it all worked out. It's the daily driver of a friend of mine, or I could keep it for awhile and stay up all night 'til it's fixed.
