Two long = code 20, electrical load detector. This is usually spurious or benign.

Four short = code 4, crank position sensor, part of the distributor. Check the plug with small wires on the distributor. Ohm out the 3 sensors they should have approximately the same resistance and no leakage to ground. If not, replace distributor.

Use the one that matches your ECU, a 94 Civic one.

I didn't think they used a D16 engine in any Accord.

Please don't start another thread about this. What you want to do is what 94hatchback said, use only the actual mechanical engine part (block / head / valve cover / oil pan) of the new engine. All the external parts should be taken off of your blown 94 engine and reused, so your car remains electrically a completely stock 1994. This includes:

distributor
wiring harness
intake manifold / throttle body / injectors
exhaust manifold / oxygen sensor
alternator
possibly the VTEC solenoid (worry about VTEC later)

the reason the distributor cel is coming on is because the 92-95 civics have the cps in the distributors, the 96 and up have it on the crank that is why you should have a extra plug coming off the crank. use the old distributor, all bolts wont match up, use the top bolt. as for the vtec solnoid use the new engine one, everything else from the old motor needs to be put on the new engine (whole complete intake manifold and distributor). i should be back and helping again by this weekend, im currently in florida due to a family emergency.
