Default Shifting Issue... Possible Mis-Alignment?

Well I installed my new clutch about two months ago... Didn't replace the flywheel because I am getting a B20 setup in February. Now... When I change gears and accelerate, for a split second it feels like the transmission is being jerked majorly - Depending on how hard of a shift I do. And when I let off the gas with the clutch out it also does the jerk.

Is this a mis-alignment? Or would it have to do anything with the boost on my turbo? - Although I doubt it... And I don't think it has anything to do with the engine. I have a 95 Civic D16Z6 Vtech W/Greddy Turbo...

Let me know what you guys think...
