stumped on dead passenger window

Default stumped on dead passenger window

1996 civic ex d16y8. So I made the mistake of guessing my dead passenger window was the motor without checking it and bought a used working motor and reg for $40. I originally thought it was the motor since I checked all the fuses and both driver and passenger switches weren't doing anything for the passenger window (drivers is just fine)
With the new motor in and not working (I saw it work before I bought it) I decided to unclip it and run direct wires from the battery to the window motor and BOOM it works, so then I tested my old one and BOOM it works also. Now... with everything plugged in nothing is working, neither switches. I checked the main connection at the drivers door and it seems good. The drivers window works perfectly. I also checked the blue box in the drivers door and it is connected good. Someone told me that's the main control box? With that box disconnected the drivers window still works so I'm not sure how that's the "main control box" Are there any relays that would be just for the passenger side?

BTW, this all started when i disconnected the battery for 15 mins to reset the ecu from a misfire code i was working on. Also the aftermarket clarion cd has been acting up since then also. It turns on but not all the lights come on and it doesn't do anything.. stumped on that also. The car also has an aftermarket viper alarm, key-less entry. Maybe it all has to do with something, I duno but im about to quit and just light it on fire.....

Blue box in driver door must be the power lock control box then.

Also, fuses can be blown and appear to be fine.
