Default Tranny Noise 97 EX 5-Speed

Hello everyone! This is my first post and definentely won't be my last!! So I am having trouble with my 97 ex 5 speed. When I come to a stop with the car in gear i hear this wierd noise. After pressing in the clutch the noise goes away only to reappear when the clutch is released. The noise started in first and has now spread to second. I took it to a guy who said that the case bearings on the input shaft side were bad. I don't understand what that means. I'm kinda mechanically savvy but I can't seem to get the wording right to the parts guys. I have looked into buying a new transmission and the cheapest option I have found is a $500 tranny from the junk yard (rebuilt) with 300-400 in labor. The term main bearing has been used in several forum posts that had this type of problem. So I have these questions:

Can someone send me the how to or schematics on rebuilding a tranny.
Where can I buy the correct parts?
How can I tell what parts are bad?
What is a main bearing, case bearing, input shaft bearing? I.E. are they all the same things under different names or each seperate?

Oh the confusion. Any help would be appreciated. I don't want to sell it. I have to much blood and sweat into it now!

Car specs: 17X7 Enkies w/ Kumho Tires. New timing belt, water pump, valve cover gasket, alternator belt, exhaust, spark plugs, DVD/Giga MP3 Player, Custom shifter boot (made it myself!!!) Guage Pod Bezel, 12in Sony W/ 250 watt amp, Custom Ashtray piece, New front Bumper, New full Car Craft Bra, Cold Air Intake W/ bypass valve)
