Default Water in trunk.

Its a 5th gen prelude and I hear thats a common problem with the car. I read that there are 2 rubber plugs at the bottom of the trunk that you can just pop out to let the water just drain out so I popped them out. The whole trunk is dry its just the tire well that gets water so if those plugs are gone the water would just drain out. Im just wondering since the holes are like an inch big would other crap be able to make its way into the trunk? I know this isnt finding the root of the problem but I have no idea how the water gets there. Its not like its flooded its just a small pool of water.
