i think i found the leak, i took the fender covers underneath and there are plastic plugs and they were missing on the both sides, one i found under the carpet when i was pulling it out and i put a putty and some silicon and hope its gonna take care of it.

I hope what you found is the cause of water leak.

My '90 hatch back had similer water accumulation in R/H aft passenger foot area. The leak was traced down to leaky windshield seal. The water did not surfce in front passenger area due to plastic backing used on carpet.

Check behind the front fender where the cowl and the firewall meet. There was a problem where the caulking would crack and dry up and water would leak in. There was a service bulletin on the problem from the mid 90's. They say they fixed the problem, but I had it in my 2000 Civic. Drove me and the dealer crazy.
