Ummmm? When did you get water in your motor? If you had a thread about it, you should link it in here instead of expecting us to know what you're talking about.
5spd conversions aren't too bad. Yeah, it will be somewhat of a pain, but I bet you can do it! Search a little on Honda-tech, and google for a parts checklist and a how to:. I know they are out there!
Edit: Just in case someone wants to read about what actually happened, here's the link from the previous thread:

ive done a few 5 speed swaps, not to hard, if you can put a clutch into a civic then you can do the swap. automatic transmissions go bad if water gets in them, the water eats the glue that holds the clutch packs together, when you try to drive it will slip and not shift right. i suggest since you live in a bad place for flooding sell the civic and get a bigger vehicle, like a jeep

And your 100% sure everything else is still working as it should?
IMO it might be cheaper to actually just buy a new car.
i really doubt that your motor didnt suck up any water tho. since the hood is lower than your windows right? but idk.
and btw why not just UPDATE your other thread? since it has to do with the same thing, no? might as well keep it together lol
