What year Civic?
Is the transmitter working properly?
Can you still lock and unlock the doors using the switch on the driver's door?
Are you able to post a circuit diagram for the alarm system?
Have you checked for blown fuses?

if your fuse for the power locks is blown or the plug for the lock harness into the brain of the alarm came out.
Still need all the info Ron asked for in order to be able to tell you for sure because it could be something else too

one thing that i remember now is that before the key less entry stopped working (doors wouldnt lock) i opened my door while on the road to check to see if my rear tire was okay, and i used the switch on the drivers door to unlock the door to open it.
The stock keyless remote operates the door locks through the multiplex control unit. For the stock system, I would suggest that you troubleshoot this unit. It's more difficult to say for an aftermarket alarm system in which knowledge of the wiring is unavailable.
Was the alarm installed at a shop? Some shops use T-tap connectors which can come loose over time. That could be the case, for it to work sometimes. Was model viper alarm is it? Check the alarm harness and connections. If you need I can look up the color of the lock and unlock wires.
