Fastest Engine for 90-99 Civics

the stock one at a low price because it usually comes with the car
asking which is the fastest engine at a low price is a complete contradiction
when building a car you get to pick 2 of these 3 and only 2-- Fast, Reliable, Cheap

Yup. Depends on several things. Do you want to turbocharge or stay all-motor? How much work do you want to have to do?
The best bang-for-the-buck would be a JDM H22A. It's about $4,000 to swap in (assuming you replace the clutch, water pump, timing belt, timing belt tensioner, plugs, wires, etc) and you'll have 200bhp (~170whp) and 160ft*lbs of torque.
