Default 99 Civic Ex Overheating

So I have a 99 that keeps overheating. I got a different engine. Changed the water pump, thermostat, radiator, radiator fan, and just changed the thermostat again and its still overheating. I have no idea what to check for next. Any help or suggestions would be greatly appreciated.

The original and replacement engine are both overheating?

No, I replaced the original engine. The replacement is overheating.
