There are no fusible links or in-line fuses in the Civic. There are big main fuses in the box next to the battery. They are special fuses that attach with screws and are not common in parts stores. You probably need to buy them from a dealer or take them out of a parts car. The main white wire from the alternator goes into the fuse box, through one of the fuses, and then out to the battery through another large white wire.
Do you own a voltmeter? If not, get one and there are some tests you can do. Don't take on electrical problems without one. The first test would be to see if it's really a charging problem in the first place by measuring battery voltage with the engine running.
I think the fuse between the alternator and battery is called "battery" but you can just look at all the big fuses and see if the links are intact. The big output wire from the alternator is connected to the battery all the time. If you try to R&R the alternator without disconnecting the battery, it's very likely the wire will get shorted to ground and blow the fuse.
