If you're saying that the car shakes when you press hard on the gas pedal at low rpm, that sounds like misfiring due to weak sparks.

Are you having difficulty getting into gears at all? I had a purring/grinding noise in my white 92 hatchback, then it was impossible to get into gear. I found out that the pressure plate "fingers" were destroyed, and the clutch was not disengaging properly.

As for the shifter, I would suggest to drop the exhaust, and remove the bolt holding the shifter to the shift linkage. Inspect the bushing. All of my Civics needed the bushing replaced. I ended up just getting a thicker bolt, putting washers between the shifter and the linkage and tightening the bolt until it felt correct again. Be sure to add thread locker on the bolt threads, or use a nylon nut to prevent the bolt from coming loose again and potentially falling out leaving you stranded.
