Erratic Speedometer and shifting!!
Does the fuse keep blowing? If so there's a short somewhere. It could be inside the alternator but that is not common.
Wires should not burn in any case unless someone put the wrong fuse in.
You may need to cut the burned wire at both ends and abandon it, as it could have melted and shorted out somewhere inside the harness where you can't see it. Run a new wire of the same or larger size between the two points.

The fuse is the appropriate size. I have already ran new wires and the same thing keeps happening thats why i am thinking that it would be the alternator. A short would cause the fuse to blow and so should an alternator that is putting out too many amps... I am not really sure what direction to go with this. I have no garage to do this so its probably going to have to wait till spring lol.
What i'm trying to do is determine if everything in the circuit is good like the o2 sensor, alt, and vss. The blk/wht wire was the one that was melted. It goes from blk/wht to blk/yel at connector C101. None of the blk/yel is melted or anything so i dont think the problem goes any farther with melted wires and stuff. I think its down to fixing what caused it in the first place like maybe the alternator, vss, or o2.

*update*
I started up the car after it sat for a while and the problem wasn't there. After 2 weeks of driving it randomly started doing it again. It CANNOT be the alternator. I put the key in the ACC position and it started jumping around.
I pulled my cluster to check if any wires behind the cluster may be shorted and upon inspecting the cluster i realized there was no CE bulb in the CE socket. So i swapped a bulb and i was throwing a code for the cat conv.
Now what lol
So far we can say...
-not the alternator
-not the vss
-not a bad fuse box

Currently, is the only problem that the speedo is intermittently erratic? When this happens, does the odometer and tripmeter continue to work just fine? If so, the speedo itself may be bad, possibly originally caused by the short circuit.
My speedo went bad, would not work, work rarely, or bounce around like mad. I've heard of bad speedos on Civics a few times.
Swapped in a brand new cluster along with a timing belt, turned out okay that way.

okay the clusters both work the same. BUT...i did find that when i wiggle the wire it messes up...I think the melted wire may have melted a spot on the connector and it touches the pin next to it. So now i am going to have to cut that connector off and find one a good connector...that is going to suck.
oh...well the only thing i thought of was that your key might have been stuck and the starter might have been trying to keep turning the car on....but i dont think that is your case...happened to my friend before.
