Default a "Junior" question

I just finished installing new axle assemblies and inner and outer tie rods on 96 Civic DX.
When disassembling tie rod on driver's side, I pulled out shaft in steering gear box to allow easier access to boot, inner tie rod, etc.
Can you "over-extend" this shaft and cause problems with operation of steering assembly?
I ask this because after I assembled everything, I notice I now have a "bumpy" feel in steering wheel when rotating. (car is still off ground without wheels...)
Have I somehow managed to screw up the relationship of the teeth on the steering shaft at the gearbox assembly?
If so, is it just easier to get entirely new rack steering assembly, with tie rods installed?
I'm going back under car to see what may not be right, but??

So, part two.
I pull things apart and find that by turning the "cap" on the steering shaft gearbox assembly, I can affect the action of the shaft movement.
I put it back to factory position and reassmbled everthing for a test.
As soon as I backed out of garage, turning to the left, the wheels and steering pulled hard to maximum left position and wanted to stay there.
Steering is really strange and I realise it's out of alignment, but this doesn't seem good at all.
I'm guessing I DID screw up the steering assembly and it would be best to just replace whole unit set to spec.
Or, am I missing something simple?
Any thoughts?
