Default 2000 Civic Ex coupe. Tranny problems

I was recently told by a mechanic my transmission is soon to be gone. Here is the situation. I had lost 1 motor thanks to my excellent driving skills and turbo. I was not getting enough fuel and now I corrected it but here is my problem. I replaced the motor with a used EX motor with 30k miles on it. Now I have been driving with it for about 20k and it's about roughly at 40-50k on the motor and tranny but now I am having problems getting it into gear. I can hardly get it into any gear. Do I need a new tranny and is it worth putting another d-16 tranny?
