tranny swap problem

Default tranny swap problem

so i bought a 2000 honda civic with d16y5 engine in it and i began to notice that the dash looked like it was from an automatic, so i looked around a little more and saw that there was indeed a tranny swap from auto to manual. the tranny on it now has a code "s20-1558881" just wondering if it was done right from who ever did it and the car has been having some problems running my dad thinks the rpms are running too high for the manual trannny. does the ecu have to be changed when going from auto to manual, or will that effect the driving of the car? let me know any ideas or suggestions, again i have no idea who did the swap all i know is that it got done.

So after doing some more research I am wondering if it is a ecu problem. Does anyone know if the ecu change is for the reverse lights or is there more to it. I have seen some swaps where they left the auto ecu but had a cel on, was that the only problem? What we have is an intermititant idle issue where it runs at about 1500 rpms and in stop and go traffic it will buck and jump.
Is there any way to tell if the ecu was swapped? Any other thoughts or ideas? The cel does not appear to work at all.
