Default Transmission Swap

So i ran across this kid the other day asking me if i wanted to join the honda club he was in. So i said why not. Turns out hes pretty cool. He actually just gave me a 5 speed tranny for my car which is currently automatic. This is where my question comes in though. As i was stripping the engine back and pulling the engine/tranny i got to thinking. My car is a 2000 honda civic ex. D16 Y8 SOHC is under the hood. The transmission came from a D16A1 which is placed in the Acura Integra(86-89). Do i need the OBDI harness for it or can I stick with OBDII? im going to be very agitated if it wont swap between 1 and 2. Not only cause it took me 4 hours to pull the tranny, but it also means im stuck with an automatic. Also, to the best of my knowledge, all the parts made for a d16 are interchangable are they not? Which means the tranny will mount right, leaving me stuck with my auto possibly cause of the OBD issue.

No. Its a cable tranny. Regardless of, the damn clutch pedal doesnt fit in the car. I figured before i drop the engine/trans id swap pedals cause thats the hardest part usually. either way, they dont fit so i need a set that fits. Maybe just a whole new tranny setup. Any ideas as to whether the tranny will fit or not?
