well the 2 hanger part i remember having on my old 94civic and since I BELIEVE the exhaust systems are the same from 92-00 they probably just have the extra hanger.

you probably bought a 92-00 system if yours has 2 hooks in the same spot.

i think the problem was that my cat was on angel. The top part of the donut you could fit your finger in, and on the bottom there was no finger space. So i push the cat all the way up and i now have stuff under it so it will not looosen and stay in its place for when i install the mid pipe. i think the mid pipe should be up higher and closer to the hanger..

its all on. its not as loud as just having an axle back and stock pipes. But the sound is better. i notice better performance.

I have smoke coming out of the exhaust? could it be becacue the cat is less restrictive, it burning the RTV,dust inside the pipes?

When i drove around with header only it had no smoke, then when i put mid pipe on then drove it around i saw smoke.

i also have rubbing when i go in 5th and reverse, is this fine?

The smoke is fine and should only be temporary since it is a brand new exhaust. The rubbing should be fine as long as it doesn't bother you. Glad to hear that it is done now. Time to shoot a video of the exhaust for us!
