To check the transmission, first spin the input shaft in neutral, it should be absolutely quiet. If you hear noise like a bad bearing that is because the bearings are bad, very common-- but you can open up the transmission and replace them rather simply.
Shift into a gear by twisting and then pushing or pulling the shifter shaft. Then turn the input shaft and note that the differential and output gears (visible through the axle holes) turns. Try this with all 5 forward gears and reverse. You can check the differential (though problems with it are rare) by putting two axles in. Shift into any gear and hold the input shaft still. When you turn one axle, the other one should turn in the opposite direction. If all that seems OK it should be alright to install. Only a test drive will reveal all possible problems though. It'd be good to replace the axle shaft seals while it is out of the car.

Do you have any mods on your car, like an aftermarket intake?
If so, does it have the line from the valve cover going to the new intake tube? Mine loped when I didn't have this line connected. Cleared right up when I fixed the issue.

i do have an aftermarket intake and the breather line doesent really seal up all that well ill give that a shot thanks. oh and i tried putting on my trans and it wouldnt line up right. i think i have the input lined up right but im being held off somewere. any sudgestions
Check the alignment pins. There is one in the front and one in the back. You may have extra ones (one in each side of the same hole) because they sometimes stick in the engine and sometimes stick in the transmission.
Alignment must be perfect before it will go together. Put the bolts in most of the way and wiggle around until it drops together. Do not try to force together using the bolts.

Oh, btw, there is some kind serious body damage including some frame damage (i bought it on a rebuilt title). If i take it to shop could they do somthing about it or am i stuck with it.
