Whenever the check engine light is on, the VTEC will not kick in.

A clogged cat will of course seriously reduce your performance.

The cracked manifold most likely caused your engine to run rich, which in turn probably killed the cat. No VTEC should be the least of your concerns at this point. What specific CEL code is thrown? What year Civic?

You need the MAF sensor working to run properly too.

If the cat is clogged it will probably give you an inefficient cat CEL. Replace the cat and exhaust manifold, fix the MAF sensor, reset the ECU and see what happens.
