Is the CEL ON? If so, retrieve CEL code(s) from ECU as described in the link in my signature.

Not sure if you have an ECU mismatch. Did you use the 97 ECU from your car or the 98 ECU from the car that you got the engine?

yeah, check your ecu for a mismatch, and are you having trouble with the idle and does it accelerate smoothly? anything could result from it.

Your ECU could be a mismatch but if the right one was in there before the swap, then it's the right one. It wouldn't hurt to check if you infact have the right one. Your ECU could be bad (this rarely happens). Is your VTEC solenoid wiring harness plugged in? Check and see it it's in there snug.

your selenoid should be next to your starter.

Post a photograph of the unidentified connector near the alternator. Someone may be able to tell you what it is.

Also post the specific fuel CEL code that was retrieved by advancedautoparts. This could potentially lead to a solution for the problem you are having.

CEL code 1 indicates a problem with the primary O2 sensor. Readings from this critical sensor are used by the ECU to determine the proper air-fuel ratio. This likely explains your "VTEC" problem. Clear the code (remove under-hood BACKUP fuse for 30 seconds and then reinsert). If you see the CEL turn ON again when driving, retrieve the code and verify that it is the same. If so, check the circuit and the sensor (see 96-98 manual at link in my signature). It will also help to retrieve the code with an OBDII scan tool from Advanced auto parts to know whether the code is P0131 or P0132.

When I changed my timing belt on my old Civic I had to unplug this green plug you speak of. If I remember correctly, it plugs into a socket somewhere on the alternator. It's a different engine than yours but kinda closely related (D15B7) so it is probably the same.
